It's pretty much exactly as ignorant to assume he's polyamorous as it is to assume he's monogamous. Or to assume he's bisexual as to assume he's either gay or straight. Socially progressive means accepting of all sorts of different orientations and worldviews, not conforming to the newest one to (finally) be accepted.
And I don't think it's fair to the creator to project views he is believed to hold onto his characters, as that limits his ability to create characters different from who we believe him to be. So all we really know about Masada is what we see of him in Yume Nikki (not much). We don't know his name, his gender (I use "he" in the gender-neutral sense), his sex, or even very well what he looks like. So people are extrapolating, and making him into the character they see, which I honestly think is a lot of the point of Yume Nikki; exploring the dream-world in your own context, and extending it with your imagination. But that's no reason for intolerance of other viewpoints on ANYONE's part: not the people who refuse to acknowledge any pairing or orientation but their own as being valid, and not the OP's.
There are very few actual FACTS Yume Nikki gives us, and even most of those are open to some interpretation. So it's important we keep in mind, in this game more so than others, that most of what we think are opinions. And if other people don't hold our opinions, it's honestly okay.

I'm basing this theory on the assumption that Madotsuki entered a state of perpetual dreaming after dying. That's how I think she would want her afterlife, at least.
As she hit the floor, her whole mind was shattered, obviously; this came up in her subconscious as a terrible blow that wiped every single creature out.
As her mind reconstructed itself in death, new characters appeared to populate her dreamscapes; they lived off scavenging and recycling what their ancient counterparts left behind, hence the dated look of their ship. But some things will never be completely left behind...
