While reading a book about the Incan civilization I noticed that the god Viracocha (also known as Rimac) bears a striking resemblance to the creature in the background of the eyeball-room.
I didn't screen cap it, but one area has a abstract museum painting in the background. It's really obvious. And yes, there's Incan references all around.In the squeaky floor room, if you squint, all the patterns on the floor add up to one huge design too.

Yeah there's a shitload of native South American references in the game, the desert and scale to the sky garden seems to be an allusion to the Bolivian ruins of Puma Punku, for example. Crazy theories about the architecture abound there.
