This is what I think;
This game (or even the theory for this game) is the showcase of how human assert the meaning to the subject. Whether it's Kikiyama's intention or not, we already made interpretations for it.

All abilities that Madotsuki got have the meaning that could be understood by human but is that only the meaning? We know their purposes, we know what they can help us, but we don't know their real meaning or perhaps the meaning is not exist. We created the meaning for them. We don't really know or perhaps we only know that we know nothing.
Does that mean everything is Meaningless?
No.
Meaningless itself is the meaning of Meaningless.
As Madotsuki drop her abilities, she start to realize that they can't answer the question of her own existence. As she drop all of the subject of meanings... she or the player has only three choices. (Yeah, you can choose it since the game didn't tell us to finish the game.)

- Philosophical suicide. You still live with it but you enter an everlasting quest in search of the meanings.
Life is just a series of questions with no correct answers.
